According to my parents, if you step foot in Harlem, you will be instantly mugged by 100 bloodthirsty black men. So watch out for that!
Recommended pizzas would be Lombardi's in Lil' Italy or Stromboli on University Place.
I hear there's also comedy shows there.
Nolita's pretty fun: nice shops and everything. There's also the Moma that has a giant room of Warhol works. Oh, and the UCB theatre of course. But we didn't go there.

See a concert! http://www.ohmyrockness.com/ and Brooklyn Vegan (AST's Klaus Kinski writes for BV) are essential for local shows, keep an eye out for free shows, interesting venues. If you don't find anything good, Bowery Ballroom is one of the best venues in the world, and Mercury Lounge and Southpaw are not far behind.
Summer's almost over but there are many free gigs and open-air movies during the summer. But the locals are acutely aware of them and tend to come out for the movies, so they tend to be crowded.
Keep your eye out, BV and AST will tell you where to see comics.

I have this fear that if I go into Harlem, I'll be raped, mugged, and/or murdered... by white people... and it's genuine. I don't know why my brain insists on going against the flow, but it's probably because they could get away with it since they'd be looking for a black person.
Central Park is also a nice place to go!

Harlem is full of lesbian couples with adopted black kids at this point. If you want to get raped and/or mugged, the Bronx is the place to go!
Anyone know if there's a chance to see a baseball game soon? How much are they typically?
The baseball season's over, at least for the New York teams. Sorry. I don't know when you'll be there, but basketball season starts soon.
I also recommend getting soup dumplings in Chinatown. I don't know the name of the place I went, though.
the knicks! ... don't see them. madison square garden is sorta overrated, and in my opinion it's hard to watch a live basketball game i don't have a rooting interest in.
my favorite museum is the museum of natural history (skip the planetarium show). it's got dinosaur skeletons and such on the upper west side. otherwise, all i do is eat: shake shack's burgers and fries in the flatiron, peter lugers' porterhouse in williamsburg, difara's pizza, grimaldi's pizza... chicken and waffles at amy ruth's in harlem.
there are plenty of venues and shows to see. i would recommend picking up a free issue of the village voice and the onion (which are available on the street) for the weeks you are going to be staying and perusing the show listings (musical, comedic or otherwise) as well as keeping up with the board here.
Is there any feel yet for where PFT might start showing up in NYC? I'm going to be there Halloween weekend and would love to finally see him live.

I imagine he is super-busy getting his show together. I wouldn't imagine you'd see him too much doing short sets around town until his show has been on about a month or so.
